I am having the same problem. Cannot advance in the storyline and for the longest time was confused. Glad it's not just me.

Now that 1.1.1c has been deployed, please try to complete the quest as if the item was still in your inventory. It should work now.
The same goes for ANY quest item that was deleted during cleanup of the Craziness of the other day. Code warrior

In the case where quest items are deleted from the database, the game actually still thinks you have them for the purposes of quest state. So you can still go and complete the quests, despite not having the physical item in your inventory.
There was a bug where this didn't work for the Tree Roots in the Riverways and the Glyph Wall in the Mud Flats, but this is now fixed (as of 1.1.1c). [Edit] To clarify, if you are in this state, you CANNOT get new quest items to replace the ones you are missing, but it doesn't matter since you can just complete the quest anyway.
