Can't place rooms or run Vaal Temple

When I access the Temple Console, there are 6/6 Energized Crystals, 6 Room Cards on the left, and 1/3 Medallions available, and at the bottom it says "PLACE A ROOM". However, none of the rooms or the medallions can be placed or used, and there is no option to run the temple.

Is there a way to bypass room placement? Or a way to reset the temple layout?

Yes, before you launch the temple, you need to press Ctrl, as far as I remember, this design was somehow justified in the patch notes, but I think this solution only confuses people.

Im having the same issue, after I defeated the architect/access room it asks me to place three rooms but there is no space to put them. It wont let me close/start a run to try and remove rooms.

Are you saying to hold ctrl while clicking place a room button?
