I've been logging on my bank, F5ing to H/O, change character, F5ing main back to H/O since day 3 or so. Is the menagerie to avoid the rare times where the main joins the 'wrong' instance? (I'm 0/30 or 40 on those so far) Or is the menagerie a permanent fix in some way if the bank last logged there? If the latter, that's amazing.

Hideouts reset upon character login / logout (at least the desecrate pool does), in my experience at least. This is new to this league. The menagerie does not reset upon character logout. It is not (to my understanding), a permanent fix like you suggest.
If you're able to change characters and desecrate from hideout, then this suggests that either the hideout reset is a bug that is only affecting some players, or that the hideout resetting is not properly affecting all players.
Basically, if you can't desecrate from hideout, use menagerie, otherwise power to you.
Given that the main source of damage that kills us (apart from chaos unfortunately) is physical, aspect of the crab might be a good option to tank those big initial hits until immortal call + our ridiculous recovery can come online. Since the aspects are not huge reservation either, we can still fit in aspect of the spider for that juicy 15% increased damage taken by whichever boss lives long enough to see it. (Notably requires both reservation efficiency nodes from the thread of hope).
2. Elixir of Unbroken Circle
Testing it as an option for automated endurance charge generation and burst damage recovery (instead of a life flask). On the assumption that we survive the first hit (with aspect of the crab plus our other layers we may), in a burst scenario one often does not have the reaction time to even use an instant life flask. Having the elixir use when a savage hit is taken means that we get instant ward (and in the circumstance where we already have endurance charges, which is often), we also get instant life recovery. After that, we take reduced physical damage from the endurance charges, prepping for another use of the flask as well. Since the recovery from this build is so high, life flasks are almost not needed, so this pseudo option can help in dealing with burst (especially in extended fights like in scourge / blight etc.). Probably would swap it out for a life flask in a boss battle, or pre-use the flask for endurance charges. Paired with aspect of the crab from above and immortal call, we should be able to take quite a lot of physical damage, both from large single hits and shotgun.
3. Replica Conqueror's Efficiency
We are really, really starved on affixes in our ring slots, so fitting in the non-channeling skill craft on both of the rings can be an issue. Pathing to the jewel slot on the bottom right of our tree (2 points) for a replica conqueror's efficiency can help with fitting in attributes + curse effect reduction + life on spell hit in our rings, and only adds 10 int for leadership's price balance. It's better than the ring craft by 2 mana reduction as well, if that's anything. Additionally (although I haven't tested this), if you fit the craft onto both rings + this jewel, you may be able to drop other sources of mana / mana reduction (maybe even freeing up a flask slot).
Furthermore, this may help fit in an unset ring (may need to self-craft), as with the animate guardian variant (1-2 extra gems), gem pressure is incredibly high (currently forced to a 5-link cyclone setup without unset ring).
4. Animate Guardian
Will be able to experiment soon, my divergent animate guardian is almost 20/20, so can report on survivability (without the grave intentions cluster, risky I know). This animate guardian would be equipped with kingmaker for 10% damage reduction (through fortify) (no longer 20% sadge), culling strike, crit multi + ephemeral garb for no nearby enemy crits (huge in boss fights + scourge swarms) and no action speed reduction below base (huge in delirium with the hands + maven slows (I think)) + mask of the stitched demon, southbound and either resist / life boots or victario's flight.

Are there any issues doing bosses like Shaper or Sirus due to problematic corpse pool?
I noticed there was talk of using Purity of Elements but appears nobody is running it. Is this more a high budget thing?
Do the new passive masteries mean clusters are no longer as mandatory for this build?
Have about 10ex saved up to try this, looks to be enough? Amulet prices seem to have plummeted quite a bit. I'm thinking at the very least 3-4ex for woke spell cascade, 1-2ex to buy mediocre essence mod + conc effect elder helm. For chest would I prioritize frenzy on hit or explosion mod? And how much would a bad amulet roll affect survivability in terms of max res?

Not Primaeva (OP), but I'm running it with reasonable investment (20-30ex). Purity is early game, or comfort pick late game if other auras aren't needed (Spider etc.)
Corpse pool sucks mostly for simulacrum, I comfortably killed Sirus (and did so last league with Shaper, will be doing that soon). One cluster is recommended but not necessary. Max res is always a huge survivability thing, 1% difference is big due to how it filters. However you'll be fine with a worse one for a bit until you can upgrade. I prefer explosion, lag is an issue with this build, explode helps. Frenzy is better for bossing. 10ex is enough to get most pieces up an running, but you might be forced to go dual wield.
There's a lot of customisability for the build. It has lots of damage, so you can drop some at various points to get defense and utility. For example I'm planning on dropping aspect of the spider after I get the watcher's eye for determination.

You can try to check my char, budget floats around 7-8 ex I would say and of top of that I automated few things, you are not running cyclone anymore.

We got frost shield, sigil of power - I'm dying less and less - basically some random chaos shiet can get me but still it has to be really powerful to get rid of my 5,3k hp and 4,6k es EHP pool.
I'm still thinking about accommodating animated guardian to get some QOL.

In terms of animated guardian, there's quite a lot you can get from a stacked AG. Kingmaker + garb of the ephemeral + stitched demon + windshriek + ele hit southbound is what I'm aiming for.

If you drop Aspect of Spider - how do you plan to recover ES ?
